While documents is a nice place to visit I don’t want to keep everything there. Is there a method to enable saving beneath one directory, if so then where is it documented and if not, why not?
I can hack a solution but would rather not put links my directories in just to allow saving a new file.

I’m not quite sure what you’re trying to accomplish. Are you asking about locations within a Scrivener project, or locations on your hard drive?
When you create a Scrivener project, you’ll get a standard OS X file chooser window, which allows you to navigate to the subfolder you want and create new folders as needed.
Within Scrivener itself, you can drag things around within the Binder to create as complex a hierarchy as you like.
