In Document Notes, there’s text I’ve linked to a document in my Research folder. The text color of my linked text is gray. How can I change the color of all “linked” text?

That setting is in the Appearance preference pane. In the section at the bottom there is a big selection catalogue for various colour choices you can make throughout the interface. In the Editor category, scroll down and look for “Links”. Set the colour for that to whatever you prefer and they should all change immediately.
