Love Scrivener!
I probably have not searched enough , but here is my question:
Is there a way to create footnotes with Bookends (or other software) in which the footnote is entered under a footnote number heading, so that they appear in Scrivener and in exported rtf at the bottom of the page, as in word processors? (My wish would be to have the footnotes formatted later at the bottom of the page.)

No, this isn’t possible. Footnotes in Scrivener always appear in the middle of the text, without number. The reason is that Scrivener uses Apple’s text engine, which leaves no other choice.
In order to see the footnotes numbered at the bottom of the page, you have to export the Scrivener document to some dedicated word processor (Word, Nisus, Pages etc.)
