When I convert from inspector footnotes to inline footnotes, all formatted and clickable links (cmd+k) from the inspector footnotes are removed. Why?

That definitely looks like a bug to me. There are some various types of formatting that linked notation does not support (styles, internal links, most forms of paragraph formatting such as line height, indents, tab stops…), and so it is expected to potentially lose formatting when converting in that direction. However one of the big advantages of using inline notation is that you have the nearly the entire capacity of the main text editor available to you. I don’t think there is anything you can do in a linked note that you can’t do in an inline note.

Thanks. What is your release cycle regarding bug fix updates?
Typically they come out at the same time as the macOS update that would otherwise break the software, in Autumn. 
The workaround for the time being though should be copy and paste, for those footnotes that have links. Paste it in, select it, and hit the shortcut to toggle inline footnote marking on.
In my testing, under ordinary circumstances anyway, all other kinds of formatting survive. I only ran into one edge case where I think the font I’m using for inspector notes is a bit “weird”, and it lost italics (but not bold and everything else). When testing again with a stock system font, Palatino, it worked fine.
