I ran into something like this as well and found there was a registry bug—I think if you used the betas (but maybe not exclusive to that). Try deleting the [HKEY_CURRENT_USER]Software/Scrivener/Scrivener/Options/Shortcut key folder with the software closed and re-open. That cleared up some errant shortcuts for me.
