Scrivener keeps forgetting my sync directory. When I direct it to the existing directory it wants to create a new draft directory in the old draft directory with all the same files.

Is your sync directory on an external or networked drive? If the directory isn’t available when the project loads (or becomes unavailable during the session), the path will be cleared. Make sure the path is valid before you launch Scrivener.
To avoid issues of two projects trying to sync with the same external folder, you need to select an empty directory for the sync path. If you move the Draft, Notes, and Trash folders out of the main directory, you should be able to select it for the sync drive, then hold the Opt key to save rather than syncing the project. In Finder you can then just move your existing files back in.
