Would it be possible to add a information in Scrivener to tell you which pref file you are currently using? I have two similar ones and sometimes I save over the wrong file. It would end a lot of confusion for me.

How about instead of having to manage individual exported files as they are used, a built-in preset system, so you can swap settings on the fly, right from that Manage menu? There will be two types: one for a “theme” preset (involving just the appearance settings) and a total preference preset. Exporting files should then become something less often used; more for backing up settings or sharing them between computers or with colleagues.

Hmm, I was going to suggest adding the “Date Accessed” column to the file browser, but it looks like reading in .prefs doesn’t trigger an access event.
Try adding a custom substitution, like ‘%prefs’ that expands to print the preference file name. Then when you need to switch, you can just type that somewhere (or look it up in the settings) and you’ll know which file you loaded last. If each settings file has its own unique value for ‘%prefs’, that should work.
