I would prefer not to lose the preferences I have set in v1. When installing 64 bit v3, will preferences be applied from v1?

No. So much has changed that the preferences files are not compatible between the two versions.

It is possible to export your settings to a .prefs file from the v1 Options panel, then load up v3 and load that same .prefs file into the new version. It will do its best to translate the settings that are still the same, from one version to another.
That just doesn’t happen by default since it is less risky to start everyone with vanilla settings, and also the two programs use separate settings areas specifically so you can run both at the same time without them trampling on each other.
