Sorry if this is already listed somewhere. The site is so overloaded, can’t really do a proper search. Under Format > Highlight, the listed colors are repeated several times, making for a very long list. (Example: Orange Marker, Ocean, Cayenne, etc. are listed multiple times).
Sounds a bit like your custom swatch has duplicate entries.
Go to the “Show Colors…” menu entry to bring up the colour box. Then, select the icon in the colours toolbar that looks like three little squares each containing 4 coloured quarters. This will allow you to modify the highlighter colours, including removing duplicates. I did this with mine:
Section 10.3 (“Naming Text Highlights”, page 77) in the Scrivener manual has more information on how to do this.
Hopefully that section of the manual will help solve the problem.

Hi Eddy, thanks. So the highlighter reads my custom swatches? You can see I don’t really use highlighting all that often, nor have I read the manual in great detail on the matter. You are right, I surely have many duplicates. I do a lot of work with colors and get very lazy about keeping my customs swatches organized. I’ll have to look into that. Thanks for clarifying.
No problem. The highlighter will refer to your custom swatch yes, you need to make sure you have the ‘scrivener’ palette selected in there when you dive into the custom colours area, but I found that with the manual to hand it was all pretty straightforward. Hopefully it’ll give you the information you need to tidy up your unruly tones!
