Whenever I use quotation marks inside an inline annotation or inline footnote, the quotation gets outside the annotation or footnote. This only happens on Scrivener for iPad. Does anyone know how to solve this?

As I recall this is an unfortunate limitation in how the text engine replaces text as you type. It might also happen if you use the double-space shortcut to end a sentence. The workaround is to use the smart quote key, on the auxiliary keyboard toolbar, if you need smart quotes, or just turn them off in Settings if you don’t.
